Jamie, Michael's niece, called him "Uncle" when they were in the attic when she laid in the coffin, that Michael picked out for her earlier from the graveyard.

Jaime hides in a coffin in the attic and micheal opens the coffin to stab her and she calls him "Uncle", "Boogieman" and she says let me see and he pulls his mask off and starts to cry.

Evidently, being called "Uncle (Boogeyman)" touches Michael so deeply while in the attic that he decides to remove the Shatner mask and shed a tear...

When his niece Jamie called him "Uncle (Boogeyman)", that really touched Michael and made him realize all what he has done.

OK, I'm gonna go Way out on a limb here and say that everyone here has described what "happens" when he cried and not what "made" him cry.

So I'm gonna say what made him cry is the fact that this little girl is his niece and he MUST kill her. after all, there is some rage within him that he seems to think is only silenced by killing his family members (as Dr. Loomis mentions) and that this little girl is his only living blood relative. (until H20 when we find out that his sister Jamie is still alive)
